I can't help you because the problem doesn't make sense. I don't understand how the desktop can be scaled down and cropped without affecting games. CRU doesn't have a way to do that. You don't have any other resolutions defined, so the video card shouldn't be scaling. You're not using HDMI, so it's not an overscan issue. That leaves the monitor, but then it should affect games unless the refresh rate is changing back. I can't think of anything else that would cause what you described.
