No, CRU can't work around this problem. This tends to happen with DisplayPort because DisplayPort monitors disconnect when powered off. Windows moves the windows to another screen when the monitor disconnects because if it didn't, the windows would be stuck on a non-existent screen. If the monitor has HDMI, the problem is less likely to happen with HDMI because the EDID can be read even when powered off.
